Title project: Dendritic cell-mediated reactivation of functionally impaired T cells to improve graft-versus-tumor responses after allogeneic stem cell transplantation.

Allogeneic stem cell transplantation is a potent immunotherapy for hematological malignancies. The effectiveness is attributed to the graft-versus-tumor (GVT) response, during which donor-derived CD8+ T cells become activated by recipient minor histocompatibility antigens (MiHA) presented on dendritic cells (DC). Consequently, these alloreactive donor T cells clonally expand, acquire effector functions and kill MiHA-positive malignant cells. After the response, most alloreactive T cells die through apoptosis, while a small population remains to form a pool of long-lived memory cells. However, tumor relapses still occur despite the presence of MiHA-specific memory T cells in the patient for many years. This suggests that these T cells become inactive over time contributing to tumor evasion. Recently, a crucial role for the co-inhibitory PD-1/PD-L pathway in inhibiting the function of virus-specific CD8+ T cells was demonstrated in chronic viral infections. Hypothetically, PD-1 engagement by PD-L-expressing DC and tumor cells may also impair alloreactive CD8+ T cell function. Although the definite role of co-inhibitory signals in inducing functional impairment of MiHA-specific CD8+ T cells needs to be resolved, an appealing strategy to activate these T cells would be DC-based vaccination. In particular, mature DC providing increased co-stimulatory signals may overrule co-inhibitory signals inducing efficient reactivation of inactive CD8+ memory T cells. The purpose of this project is to define the functional state of MiHA-specific CD8+ memory T cells and DC in transplanted patients, and to determine whether vaccination with MiHA-loaded DC can revive inactive memory T cells. This project is supported by the Dutch Cancer Society.

The "Immunotherapy" research group from the Central Hematology Laboratory focuses on immune mechanisms and target molecules involved in the graft-versus-tumor (GVT) response after allogeneic stem cell transplantation. Major topics include: investigation of the molecular identity and biological role of minor histocompatibility antigens (e.g. HB-1 and LRH-1), exploiting dendritic cells for the induction of specific GVT immunity, and development of dendritic cell-based vaccines to treat cancer patients after stem cell transplantation. Objective:
We propose the novel concept that accelerated erythrocyte aging during blood banking, associated with expression of neo-antigens and fast removal upon transfusion, induces generation of anti-erythrocyte antibodies and subsequent autoimmune hemolytic anemia (AIHA).
Therefore, we aim to:
1.Identify antigens on erythrocytes aging in vitro that induce auto-reactive antibodies upon transfusion.
2.Define signaling pathways that are responsible for the expression of these antigens during erythrocyte storage.
3.Design interventions that prevent antigen expression.
4.Define immunological pathways involved in anti-erythrocyte autoantibody formation.

Background
Physiological, age-dependent removal of erythrocytes is an efficient and well-regulated process, associated with a selective increase of autoimmune epitope expression. Also, erythrocytes contain a complex, functional set of regulatory systems that trigger their removal after injury. Modulation of regulatory pathways becomes progressively lost during storage, resulting in accelerated aging and fast removal of up to 30% of the transfused erythrocytes. Thus, accelerated aging may be associated with increased vesiculation and expression of pathogenic (autoimmune) epitopes on erythrocytes and their vesicles.
AIHA is a life-threatening disease, characterized by the development of auto-antibodies against erythrocytes, and by episodes with massive, antibody-caused hemolysis. AIHA occurs in 10% of the patients following erythrocyte transfusion. The mechanism behind this autoimmune response is not known, but it is clearly associated with a disturbed communication between erythrocyte and immune system. Studies in mouse AIHA models have implicated a loss of control by regulatory T cells (Treg) in this process.

Preliminary results
Our research group helped shaping the generally accepted concept that physiological erythrocyte aging leads to binding of autologous IgG followed by recognition and removal through phagocytosis. We have developed a procedure to isolate erythrocyte populations of well-defined ages. We have found indications that the accelerated appearance of aging antigens in banked erythrocyte concentrates leads to fast removal of up to 30% of the erythrocytes after transfusion.
IgG formation in AIHA is T cell-driven. The cellular basis of autoantibody formation is reflected by a change in the composition and functional capacities of leucocyte subsets. We developed a protocol for polyclonal ex-vivo expansion of small numbers of regulatory T cells (Treg) without loss of function. Preliminary data revealed a decreased Treg function in 4 out of 4 AIHA patients.

Proposed methods
1. Removal-prone erythrocytes will be isolated from transfusion units using a combination of volume and density centrifugation. Membrane proteins will be isolated by differential extraction, and analyzed for reactivity to patiënt sera and anti-erythrocyte antibodies. Subsequent mapping of the responsible epitopes will provide the first clues on identity, structure and mechanism of origin of the active antigens. The relevance of the various antibodies will be established by their binding to removal-prone erythrocytes using a very sensitive gel method.
2. Erythrocytes with an accelerated aging phenotype will be used to investigate the signaling pathways involved in the generation of the antibody-inducing antigens. Erythrocytes from transfusion units of various storage periods will be examined by immunoblotting and proteomics regarding the pathways that control exposure of phosphatidylserine, breakdown of membrane proteins, vesiculation, and calcium-regulated phosphorylation.
3. To manipulate the pathways that regulate auto-antigen expression, we will apply near-physiological treatments that are implicated in erythrocyte death in vivo. We will also examine the effects of intervention in pathways known to regulate metabolism and/or interaction between membrane and cytoskeleton, such as protein phosphorylation. These manipulations will be evaluated with regard to the generation of auto-antigens identified under (1).
4. To asses the T cell status in transfused patients with auto-antibodies, we aim to include 40 AIHA patients and 200 transfusion-dependent patients, and analyze these for the occurrence of anti-erythrocyte auto-antibodies prior to and after transfusion. Immunohematological assays will be used to detect antibodies and to determine their specificity. In antibody-positive patients and in negative controls, we will analyze functional and phenotypic characteristics of leucocyte subsets by flowcytometry, cytokine analysis and proliferation/suppression assays, with a specific focus on Treg. To examine reactivity against erythrocyte antigens, we will perform co-culture assays with T cells from antibody-positive patients, and measure reactivity against previously isolated cell and/or protein fractions from stored erythrocytes, and epitopes in the form of synthetic peptides.

Expected results:
These experiments will provide: (1) the identity of the epitopes that are responsible for the accelerated removal of stored erythrocytes after transfusion; (2) the mechanism(s) responsible for their generation; (3) clues to the methods to prevent their generation during blood banking; (4) clues as to how the T cell status of transfusion patients is relevant for anti-erythrocyte antibody formation.
The proposed project is based on a combination of ongoing research and areas of expertise of the department of Biochemistry on erythrocyte aging and signal transduction (Bosman, Willems, Brock), and those of the Department of Blood Transfusion and Transplantation Immunology (ABTI) on immune tolerance (Joosten and Novotny). This research is embedded in the in the Nijmegen Center for Molecular Life Sciences (Theme 1b. Immune regulation; I. Joosten, clinical PI and R. Brock, PI), and in the RUNMC programs Oncology (ABTI and Biochemistry) and Genetic and Metabolic Disorders (Biochemistry).

Job description
The successful candidate will participate in a program on the regulation of oocyte competence by lipid droplets.

The dairy industry has suffered considerable financial losses as the fertility of the high yielding dairy cows has been declining over the last decades. There is a predominating opinion that the dramatic changes in (lipid) metabolism around parturition, the so called transition period, have a negative impact on reproduction parameters. This project is designed to determine the effect of a disturbed lipid handling by the oocyte during the transition period as a cause for its reduced reproductive capacity, providing more specific targets for drug testing. Recent evidence suggests that special organelles named lipid bodies or lipid droplets play an important role in lipid handling by cells. The relation between lipid droplet dynamics and oocyte competence will be investigated using state of the art techniques in mass spectroscopy (lipidomics), cellular imaging, and biochemical subcellular fractionation. The research will be executed in collaboration with our neighboring department of Farm Animal Health.

for the project 'Physiological relevance of decarboxylation reactions in amino acid catabolism in LAB'.

Job description
Lactic acid bacteria growing on protein rich substrates in food fermentations are challenged with an excess of free amino acids that may be excreted or metabolized. Decarboxylation reactions play a role in the catabolism of amino acids at two different levels. One, direct decarboxylation of the amino acid, and, two, decarboxylation of a-keto-acids following transamination. The products of direct decarboxylation of aminoacids are biogenic amines that usually are unwanted in food fermentations. In contrast, decarboxylation of keto-acids may result in the formation of flavor compounds that may improve the quality of fermented food products.
It is believed that lactic acid bacteria benefit from decarboxylation pathways because of the production of metabolic energy and/or better survival in acidic environments. The global objective of the project is to identify the conditions under which the pathways are operative in the organisms to be able to control these in the fermentation process. The role of the postdoc is to determine the physiological relevance of the pathways by measuring parameters like growth rate and capacity, energetic parameters, acid resistance, pH homeostasis and viability. The experiments may be carried out using wild-type strains as well as metabolically engineered strains that, in part, will be constructed in the project.

Molecular Microbiology
The research group Molecular Microbiology is part of the Groningen Biomolecular Sciences and Biotechnology Institute (GBB) in the Faculty of Mathematics and Natural Sciences of the University of Groningen. The group studies membrane-bound processes in bacteria, archaea and lower eukaryotes. Studies focus on the molecular mechanisms of transport, structural analysis of the membrane proteins involved, and the role of the transport processes in the physiology of the micro-organisms. The group has excellent research facilities and an international orientation.

PhD position Food Safety Management strategies
Microbiological food borne illnesses put a significant burden on societies around the world. Over the last 50 years international collaboration through Codex Alimentarius has made a strong effort to harmonise food safety standards and establish and share best practices in food safety management to improve consumer protection. Around the world, the framework of Risk Analysis has become more and more firmly established in governmental food safety control. This framework comes with a number of new concepts such as ALOP (the acceptable level of protection) and FSO (food safety objective). ALOP and FSO are established by governments only. To date there is a need to explore the scientific basis for establishing ALOPs and FSOs from risk analysis studies as well as to investigate alternatives for these targets or benchmarks for product safety. Alternatives might be based on currently well accepted management practices, for instance history of product safety, or on approaches used for chemical risks.

The PhD study will assess the current state of play regarding the inter-relationship between ALOP and FSO and identify weaknesses/gaps in science and technology to be addressed. It is planned to determine the magnitude of risks posed by different food-borne, microbial hazards and compare these to other risks that societies are exposed to. Views on the acceptance or acceptability of various risks and targets/benchmarks for the interpretation of product safety will be a key aspect of the work. The PhD project focuses on food microbiology, but may involve also aspects of consumer science and food toxicology. Contacts with governmental and inter-governmental organisations as well as with private organisations (e.g. industries, trade organisations) are likely.

Requirements
Doctorate
The candidate should have either an MSc-degree or equivalent in a discipline relevant to food safety, preferably food microbiology, with a genuine interest in food safety management. The candidate should be comfortable dealing with complex food safety management concepts and the analysis of large data sets. The project requires a dedicated and creative individual, with excellent organisational skills. The project will start as soon as possible.

Postdoctoral position: INRA-Dijon Legume Research Unit, Dijon, France.



A postdoctoral position is available from October 1st 2008 for one year, renewable for a second year, at the INRA-Dijon Legume Research Unit (UMRLEG), to carry out a functional validation project in Pea. The genes of interest are potentially involved in pea seed yield and quality.

Legumes are bound to play a central role in sustainable agriculture and are a source of dietary protein for animal feed and human food. However, the development of these crops is limited by unstable seed yield and quality. Our main objective is to identify the genes controlling the quantitative variation of these traits. In this context, we searched TILLING mutants for 4 candidate genes. The project of the post-doctorate is (i) to characterise at the molecular and phenotypic levels the most interesting BC2S1 mutant lines obtained for different alleles of these genes to specify their role in the control of pea seed composition and size, and (ii) to search new alleles of these genes in the INRA pea germplasm collection.

Candidates should have a background and practical experience in basic molecular biology and genetics. The fellowship is restricted to non-French nationals who have not previously been employed in France.

Investigative toxicology: is a unit of Preclinical Safety Assessment (part of Development) that investigates mechanisms of toxicity to prevent and solve pre-clinical and clinical drug safety issues, with a strong focus on new technologies and applying them to fundamental safety questions. Within investigative toxicology, the protein biology laboratory is offering a:
PhD student position (3 yrs)

Title: Evaluation of activity-based probes (ABPs) for functional characterization of
drug-target interactions

Project description: to explore the application of activity-based probes (ABPs) for assessing protein function. ABPs facilitate the imaging of enzyme activity in situ, ex vivo, and in vivo and provide a powerful tool to evaluate inhibitor efficacy. Furthermore, ABPs permit the identification of potential off-target interactors and the characterization of their functional relevance. The project requires a multi-disciplinary approach (chemical; molecular & cell biological; analytical) at the protein/enzyme, cell, and tissue levels to investigate mechanisms of toxicity. Collaborations with other groups within the Novartis Institutes for Biomedical Research, and regular input from an integrated team of scientists within the Novartis investigative toxicology department will be essential.

Requirements: A master degree in biochemistry, pharmaceutical science, biology, or toxicology, with a keen interest in multidisciplinary biochemical approaches to answer complex toxicology questions. The candidate will receive initial training but must rapidly become independent in setting his/her own program and experiments. Good presentation skills (writing of reports and peer reviewed articles as well as oral presentations of data to team members) and interpersonal (communication) skills are essential. Previous experience in enzyme assays, imaging, and inhibitor affinity binding studies are highly desired.

Applications are being sought for twelve PhD positions in the FINSysB Network, starting October 1st, 2008. This Marie Curie Initial Training Network has been funded by the European Commission under Framework Program 7. The PhD’s will study with internationally renowned experts on a range of state-of-the-art projects involving genomics, molecular biology, bioinformatics and mathematical modeling (below). These projects will contribute to the overall FINSysB research program on the ‘Pathogenomics and systems biology of fungal infections – an integrative approach’. They will become integral members of the FINSysB Network where they will receive a thorough training in multidisciplinary research and complementary transferable skills, including career progression.

Post-Doctoral position in Plant Metabolism

The objective of the EU-funded SmartCell Collaborative project is to improve the production of new isoprenoids in plants, in particular the production of precusors of isoprenoid indole alkaloid anticancer drugs. The Strasbourg team has for mission to characterize relevant cytochrome P450 enzymes, in particular for the synthesis of iridoid derivatives. Candidate genes in Catharanthus roseus will be identified by european partners of the project. Other relevant genes in A. thaliana and grapevine will be identified on the basis of phylogeny or gene co-expression analysis recently developed in the laboratory. The candidate genes will be expressed in yeast, if relevant, co-expressed with co-regulated terpene synthases for functional screening and characterization. Selected candidates will further investigated for their function in planta. Gene function will be related to P450 evolutionary history. Functionally confirmed genes will also feed the pipeline of plant co-transformation and natural compounds production in plants for industrial application.



The EU-funded position is available for candidates with excellent academic record and confirmed experimental and communication skills. It is located in Strasbourg (France) for 24 months (possibly extended), starting January 2009. Salary is 2000-2200 euros per month.



Requirements:

Candidates must have a PhD with an excellent academic record. We are seeking individuals with a strong background in biochemistry, molecular biology, genetics, microscopy and, if possible, analytical chemistry. Experience in protein biochemistry and/or with fluorescent protein detection and confocal laser scanning microscopy is a plus.

Research group:

The Botanical Genetics section of the Laboratory of Genetics studies the genetic basis of natural variation in plants, mainly using the model plant species Arabidopsis thaliana or related Brassicaceae species. The research of the section is focused on the development of new genetic tools such as populations and lines, as well as ways to efficiently analyze them to advance the study of natural variation. Main areas of biological interest are plant growth and performance, adaptation to heavy metal exposure and plant nutrigenomics.



Project Information:

The ERGO project “Design of a decision matrix to assess GM crop impact on the detrital food web” aims to investigate how to determine risks of genetically modified food crop plants potentially damaging a healthy soil ecosystem by monitoring the effect of GM plants on detrivore soil organisms. In the project, transgenic Arabidopsis thaliana and Brassica plants will be constructed expressing Arabidopsis genes that are expected to enhance the content of specific anti-nutritional glucosinolates. These plants will be used by the collaborating partner in the project, the department of Animal Ecology of the Earth and Life Sciences faculty of the Vrije Universiteit Amsterdam, to study their effect on detrivore soil organisms. The project is expected to start soon.



Job Description:

Arabidopsis transcription factor genes known to control aliphatic glucosinolate biosynthesis will be cloned behind different promoters to create binary constructs for transformation of Arabidopsis, Brassica oleracea and B. rapa using Agrobacterium tumefaciens and A. rhizogenes mediated transformation methods. Transgenic plants need to be evaluated for gene expression and glucosinolate levels in pots and if possible in the field. Successfully modified plants will be multiplied for use in detrivore feeding studies by the VU partner.



Profile:

You have obtained a PhD in Plant Sciences or (Plant) Biotechnololgy, with a strong focus on molecular biology. You have experience in binary vector construction, plant transformations and analysis of transgenic plants. Experience with Arabidopsis and Brassica transformation is considered an advantage. You have published in high-rating international scientific journals. You value the benefits of collaboration, but are well able to perform independent research.



Remuneration:

This concerns a full-time position, 38 hours a week, for 3 years. Salary depends on experience (scale 10-11) with a maximum of €4284 per month.

Postdoctoral position in Fungal Signal Transduction and Pathogenesis
Department of Genetics, University of Cordoba, Spain



A two-year postdoctoral position will be open at the Department of Genetics, University of Cordoba, starting in January 2009. Our group is interested in the molecular mechanisms underlying fungal pathogenicity. As a model we are using Fusarium oxysporum, the causal agent of vascular wilt disease in plants and an emerging opportunistic pathogen of humans. Candidates will employ a variety of approaches to study transcription factors and virulence genes functioning downstream of conserved signalling cascades controlling invasive fungal growth on the host. Applicants should hold a PhD degree and have a strong background in molecular genetics and, ideally, signal transduction and/or plant-microbe interactions.

The Department of Genetics is a dynamic and multi-disciplinary center with state-of-the-art facilities, dedicated to research both at the fundamental and applied level. The city of Cordoba is located in the heart of Andalusia in Southern Spain, less than two hours train from Madrid and one hour from the Mediterranean coast.

Postdoctoral Position –Embryonic Stem Cells-Development

Applications are invited for a Postdoctoral position in the Interdisciplinary Research Institute in Human Molecular Biology (IRIBHM) to work on the mechanisms controlling Thyroid cells differentiation from ES cells.
Applicants should have a Ph.D and proficiency in cell biology, molecular genetics and molecular biology. Experience with mice is an asset. Good oral and written English language skills are highly desirable. Medical doctors with experience in research are also encouraged to apply.

The post will be held under the supervision of Dr Sabine Costagliola (PhD, FNRS - Senior Research Associate; http://costalab.ulb.ac.be).

Ciao ricercatori in giro per il mondo...qualche borsa di PhD per il 2010? Mi laureo in biologia cellulare e molecolare fra un mese e il posto di PhD che speravo di avere nel mio lab andrà ad altra gente che ha più diritto di me..sono disposta a spostarmi all' estero..anzi mi piacerebbe molto. Ho esperienza in clonaggi, espressioni in lieviti e batteri, purificazione di proteine...e tanto entusiasmo!!! Se qualcuno sa di qualche lab all' estero che cerca phD...tenterò..grazie.
